I'm just curious to know, in the case that there is something trivial missing or wrong with your application (e.g. they think your references are too old, or for some reason the numbers and dates don't add up correctly), would you get the rejection faster, or would you still possibly have to wait 6 months?

Logically it seems as though a simple rejection should be processed sooner, so for example if you haven't heard anything in 2 months it probably means there isn't anything stupidly wrong with your application. But is this true?

Basically, has anyone ever gotten rejected after waiting 6 months, or do the rejections come in faster?

They're quick to reject, generally speaking, its within a month or two.

Are there any stats to back this up on refusal's in that timeline as I would like to compare?

Some have waited a whole year only to be told no after the whole debacle and I'm still astounded how changes that came into effect in Dec 2014 could affect an application from Mar 2014. Which just goes to show your application can sit for 8 months untouched and when finally touched (maybe because you have sent a few emails/asked the MP to look into) they choose to apply new guidelines from then and there instead of considering guidelines that the application would've been received on.

I'd say that may hold true for applications that are being made now. However, there are those applications from last year, which I believe were just sitting there without anyone looking at them, due to resource limitations. For those unfortunate cases, applicants may actually have to wait quite a while to find out whether they' made a simple mistake or not.

It depends what type of security check they are doing, a simple criminal record check will be quick and quick rejection.

however some checks like investigating sham marriage or security checks can takes longer time.

Does anyone know what checks they do and is there a list of checks that are done on all applications, or is it up to the caseworker?

There are two volumes of nationality instructions while making decisions. And the volume 1 has chapters with instructions they follow. But most probably its not limited to these (classified instructions etc).

I doubt there is any timeline statistic easily available, or I am not searching correctly.
Further to that, I have tried for a while now to look for any statistics. This link provides statistics for 2013 including Citizenship statistics which can be used to work out percentage and perhaps times etc. I guess 2014 data is not available, Home Office does have placeholder pages for data to come, so might want to bookmark them if interested.
