Your case is not unusual.
A child born in the UK doesn't need a visa (unless for travel) or ILR (for MN1).

Daughter applies in her own right. Being an ILR dependent is irrelevant. She needs to satisfy all adult requirements, including the five year residency. Your passport will have been scanned by UK Border Force (Home Office). Just list your absences as best as you can. UKVI have access to the database and validate what you submit. You must attend the ceremony within 3 months of the date of your approval advice.

You can try and book a private ceremony if that service is offered - an additional fee will be charged by the council.

Passports are scanned by Border Force and data tranmitted to UKVI, so they can validate the absences.
No issue - passport stamps are defunct now anyway. No need for further explanation/documents.

This exemption doesn't apply for naturalisation.
She needs to pass the B1 English test. School qualifications are not accepted for citizenship.

You can't provide something which you don't have - many authorities don't return old, expired passports, destroyed presumably. Just provide the current passport together with a note explaining. These applications have a set of rules which need to be followed.
It's not about what looks better.

Best you explain the situation in a covering note, giving the details above, load with your other documents.
It's not an issue as (self)employment is not a pre-requisite for naturalisation.

There's nothing specified in term of referees' signing dates.
Forms can be signed before or after application date.
Recommend you have them signed as near as possible to the application date, either side.
28 days as such relates to visa immigration applications - naturalisation is not immigration.

There's no official indication that the survey email is sent after the application has approved.
It's not actually mentioned in any of the guidance as far as I know.
We also don't have insight into UKVI's processes.
