I think you need to sit for a new exam, as you weren't asked proof of language for ILR. My assumption is also the same. It seems a bit weird that the previous submission was acceptable for ILR but not for citizenship but I guess I would get a new certificate just to be in the same side considering ...

Pakistani ID card for overseas Pakistani citizens called NICOP allows the holder to enter Pakistan without passport, not the usual CNIC but even if he is allowed to enter Pakistan with NICOP, he would need the Pakistani passport to come back to the UK.

Can you not use the standard form provided by the UKVI?

I believe (again my own letter as reference) that the letter just needs to mention the current salary and SOC code. As HO doesn't even require letters from the previous employers anymore (not valid in your wife's case anyway) so I highly doubt they need all the salary records and previous SOC codes ...
