Naturalisation application - Short 2 months on passport.

Hi everyone,
My spouse has now resided in the State for 5 years till date. But on the passport its coming upto 2 months short of the required 60 months, although my spouse was here all the time. The reason for the short or lesser days according to the passport is that I was late in getting the stamps renewed every year at the Garda Immigration Counters ( I hold workpermits and I have to get them renewed every year and also for my spouse, and sometimes I went to the office after weeks of expiry of my Garda stamp though I had the workpermits with me).

So now, do I have to wait to complete the 60 months according to the passport and then post the application OR can I post the Naturalisation application just as it is, and try to explain them that my spouse was here all the time and completed her 60 months of legal stay in Ireland.

Please advise. Thanks in advance.
