If appropriate fee is not been paid or signed then application will be considered as invalid

Does that mean you lose everything you paid and start from scratch?

Invalid application (where no immigration decession has been made) will effect 3C leave. Yes one have to reapply for any leave with valid application.
In above case no fee will be deduct, please read payment page for details

There is a chance HO will contact you that you will be charged £1204 instead.
Immigration Act 2014 rule changes have the following clauses to allow corrections:
Transitional arrangements for specified forms used in postal and courier applications
34Y. Where an application is made no more than 21 days after the date on which a form is specified (within the meaning of paragraph 34) and on a form that was specified immediately prior to the date of the new specification, the application is deemed to have been made on the specified form (and is therefore not to be treated as invalid by reason only of being made on the “wrong” form).”
The decision maker may contact the applicant or their representative in writing and give the applicant a single opportunity to correct any omission or error which renders the application invalid. The amended application and/or any requested documents must be received at the address specified in the request within 10 business days of the date on which the request was sent.”.
