tier 2 shortage occupancy by mistake

Hello Fellows

I have applied for my tier 2 visa extension application and currently awaiting for biometric verification.

I have just realized that by mistake I have applied under shortage of occupancy instead of general visa and paid less amount.

Can some one very kindly guide me what should I do now. I have contacted the home office and they just said to write a cover letter and officer will get in touch with you.

Will they ask me yo pay a full re payment and make a new application or will they just ask me to pay the amount in difference.
