I am hoping to be here working long enough to go down the path of becoming a Naturalised British Citizen (5 years). I am wondering if my 2 years as a UK resident on my Tier 5, Government Authorised Exchange, Visa count towards those 5 years?

Any legal stay (but form some exceptions such as diplomatic stay) will count,
