British Passport application after Naturalisation

I got my British Naturalization 3 weeks before my scheduled vacation. I traveled on my Indian passport and returned back to the UK.
My question is:
Will this create problem when I send my Indian passport along with my application to HMPO now?
Can the application get rejected?

No and No.

Not sure why you think there would be an issue other than the fact that you were required to return your ILR BRP card to HO within 5 days after your ceremony.

Only reason I wasn't able to return was I needed the ILR BRP card to return back to UK whilst travelling on an Indian Passport. Since then, I've returned this. Will this create a problem whatsoever at any point in time?

No. Suggest return BRP card as soon as you can as you were required to do.
