If I have to leave UK within 5 days after NCS application (please do not ask me why I have to), will UKBA know? Thanks!

Instead of trying to cheat the system, just call NCS and tell them you need to travel. If your application has already reached the HO, there should not be any issue travelling abroad.

Would HO withdraw my application if I leave within 5 days, even HO receieve the application in the next day?

No. The requirement is to be present the day the application is received.
