Naturalisation as a spouse of British citizen, no ILR (EEA4)

I am a Polish citizen, got married to my non-EEA wife (in Poland) in July 2008

We live in the UK together since January 2009 (she got an EEA family member permit for 5 years)

I became a UK citizen in December 2010

My wife obtained a Permanent Residence Card in March 2014

She now passed her residence test + English language test

We will apply for her naturalisation (AN form) on the basis of being married to a British citizen
later this week.

What are the chances of the Home Office having a problem with her having a permanent residence card
rather than ILR?

We will provide a cover letter explaining the situation, any other suggestion how to get this right first time?

Should we also mention that my wife has a permanent residence card in section 6.8 of the application
form (page 16), or do you think a cover letter will be sufficient?
