Hope one of the admins can shed some light on this.

My friend has applied to renew his British passport, he was born in India, and came here when he was three years old and at the time was naturalised. Since then he has renewed his passport 3 times...it's come round again to renew his passport, however now the home office want to see his naturalisation certificate. He only has a copy and can't find the original.

Baffles me after 40 years they want to see the certificate...have you come across this before?

yes, it's not uncommon.
Passport is a travel document and possession of it doesn't conclusive prove the citizenship/nature of citizenship. Can't your friend apply for a replacement certificate?
