Changed surname in Naturalisation certificate?

Hello All,
I have recently got my British citizenship and now applying for my Wife's naturalisation.
She came as a Tier 2 (general) dependent on Indian passport in Feb 2012. She got her ILR in May 2015.
After marriage (Dec 2011), she did not change her surname (i.e. to my surname) so as to avoid the paper work for visa and her passport and ILR card is on her birth name and surname. She now wants to take my surname in Naturalisation certificate and then wants to apply for British passport with new surname.
I have seen in some posts that changing surname in naturalisation certificate can create some problem for obtaining british passport for someone with Indian passport (no duel citizenship allowed). I would appreciate if someone direct me to the most straight forward way to get my surname on my wife's british passport. Thank you.
PS: I have got a marriage certificate having my name and my wife's birth name and surname.
