Naturalisation

Hello everyone.
I am due to apply my naturalisation this month but I have this huge dilemma regarding one of the requirements. I came in the UK November 2010 and obtained my ILR October 2012. Then last March 2014 I had to go back to the Philippines to acquire work experience to be able to become a nurse here in the U.K. As NMC has required. I came back again in the UK last July 2015. That's a total of 588 days absence in the country. However,it will be my 5th year in the U.K. this year(March) excluding my 588 day of absence as I was told that I had to pay the days I was away and absent in the UK. Does anybody know if this will affect my application. Hope you guys will be able to shed light regarding this matter.
