NATURALISATION

hi all . just I have my friend and I want to ask question for him
he came to uk a student visa april 2010 and he got married to Spanish girl in march 2011 and he sent
application for residence card and was reject it in jul 2011 because missing some paper and he is visa
student expired jun 2011 and he made another application on September 2011 with new evidence and he
got it.
on September 2016 he got permanent residence .so after 12 months from he is permanent he want
to apply for naturalisation .
my question now .
do the period from jul 2011 to Sep 2011 will affect he is application for naturalisation as illegal ?
note // with knowing this period he was already married to European from march 2011 up to now.
