Travelled with misspelled indian passport name

Hi,

I am on Tier 2 general visa and before last 7 months i renewed my indian passport and one of my middle name is missing 3 characters. i travelled to india with this missing characters and came back to UK with no issues. Now i am going to apply for ILR. Thought of updating name correctly as i am writing Life in UK test. I called Birmingham Indian Consitution and they said to apply for re issue for new passport. Now if apply for reissue for new passport, will Home office reject my ILR and say you travelled with incorrect name in passport as this passport contains travelling stamps. Will this be an issue or i can go applying for new indian passport with my name properly and apply for ILR.
