ILR-Tier 2 category tax paid by employer not found in HMRC records

Hello,

I will be applying for ILR-Tier2 category soon. I wanted to make sure that my taxes are up to date for the 5 years. However I noticed online that HMRC does not have tax figures right for one of the years.It was the year when my employer paid my taxes at the end of the financial year, but HMRC hasn't got those figures. I have got P60's for all the 5 years. My employer has confirmed to me that my taxes are all up to date. Do you think this will affect my ILR application.
