NI contribution for ILR

Hi,
I am self-employed (doing IT consultancy) and my gross salary is shown to be less the threshold. So, my accountant said I don't have to pay NI.
Today I submitted my applicate in person and the case worker has asked to provide a letter for the evidence of NI contribution or excemption letter.
I had a talk with my accountant and they have provided letter saying I don't have to pay NI because of low basic salary.
Can this create any problem? Is there anything else that I should do?
