ILR absences (Tier 1)

Hello,
I have 256 days of absences from the UK.
I work from home for a multinational company so I can work from anywhere in the world where there is Internet access.
For this reason I sometimes work from overseas and my employer is not aware of that.
Now I need to apply for ILR and what I can get from my employer is a letter stating that I was continuously employed there (payed UK taxes) but not all my travel dates as they were not work-related, even though I worked during those trips.
All trips are short-term the longest one is 3 weeks.
Have there been any similar cases? What should I do?
