Will the schengen visa rejection effect my ILR application

HSMP (2yrs) + Tier1(3yrs)
Working for the same employer for 5 yrs
I will be applying for my ILR through premium service in this October
My very first application for France has been rejected last November and I am bit worried about this. The reason which worries me is that when I came from my holidays this year (April-Manchester) the guy who granted permission to enter the country suddenly asked my why France rejected your visa and I said exactly what the rejection letter said which is lack of documents.
Any input at this point will be highly appreciated
