Any Cases of Tax Amendement after Refusal!!

Hi
i am waiting for JR Date,Ho has Put Ground that they accpeted that Amendment has been done but As amendment was done after application so we refusing it and doubting the Character 322(5).
even before JR in PAP they accepted to do Reconsider the Application same result.
just want advise is other cases like this ? in a situation were dont find any option ?
