ILR UNDER TIER2 GENERAL

Hi,
I am working on Tier2 General and due to apply for ILR. My company had a project which was lately classified as inside IR35 . I have worked on that engagement for a month and then my employer terminated that project as there is tax applied twice. Now , the tax deducted by client is appearing as Tax deducted against my NI (Tax documents) during that year. My tax document shows tax from my employer for that year and also tax from the client .
I am worried as this looks like two employers where as I was working for one employer only.
will this cause any problem in ILR process? please suggest and advise,
