Work Permit and ILR

Hi
I am in a very stressful position at the moment. I have a work permit which expires in 2 years time (have had it 3 years ago). I am now being considered for redundancy and I have proposed to my employer that I will take a sabbatical leave of 6 months instead so that my work permit will not be revoked.
I have a final stage exam to take in May 2010 before I am fully qualified as an architect and so sabbatical will allow me to remain in the UK to do this.
My query is, if I were to apply for ILR in two years time (I would have spent 5 years in the UK by then), will the 6 months sabbatical leave goes against my application?
I am unable to find any guidance on this and would really appreciate any help/ guidance in this respect.
