Due for ILR n 2012

Guys,
Here is my situation.
I moved to UK March 2007 on HSMP. Got my extension into Tier-1 in April 2009 and that makes me eligible for ILR in March 2012.
But I have been absent from UK from
10 Sept 2010 to March 15 2011 on work.I had to be in India for that period as situation required me to be there.
I am back in the country and my apprehension is the rejection of ILR application when I apply in Feb 2012.Becasue I have been out of the country for more than 90 days in one go and also more than 180 days.
My employer has promised me to do everything possible to substantiate my absence and it has been purely based on business/work.
1.If my ILR application gets rejected , what is my next course of action. I can extend my Tier-1 general visa for a year and then apply for ILR when I qualify.
2. What should I do now to make sure , my ILR application wont get rejected , because given the fact that there is so much going on with immigration, even a small gap will result in rejection.
3. If they reject my ILR applicaiton in Feb2012, will be become illegal. or when they reject will the BIA tell me to apply for another round of extension in Tier-1.
Any help will be appreciated
