Previous immigration problems such as you refer to should not be a bar to obtaining an EEA Family Permit.

My friend, who is Indian national got deported from Cyprus, after somebody send him invitation from Poland and he got tourist Schengen visa. Deporting form Cyprus shouldn't be a problem in getting visa for European country's.
I also know a few people who have been deported from Cyprus and they went back.

If you have evidence that you have live with your eea wife in cyprus and now you are married, there is no problem getting back to cyprus not to talk of uk. you are the one to apply not your wife.
As long you can prove your relationship is genuine you have no problem. under eu law you dont need to prove it, but you know they will find someway or somehow to make you prove it. but under eu law past immigration history have nothing to do with your right as a family member of an eea.
