My wife is going to apply for eea family, once in the uk she will apply for eea fm residence card, my question is can i apply also in the same time for a registration certificate??

Yes, assuming you are the sponsor, a Union citizen qualified person and you have adequate documentary supporting evidence;
use form EEA (QP).
