ukbanationalityenquiries@ukba.gsi.gov.uk on 24/04/2017 who sent an automated reply stating that if my query is not answered, then I should email:
FurtherNationalityEnquiries@homeoffice.gsi.gov.uk.
I sent an email to
FurtherNationalityEnquiries@homeoffice.gsi.gov.uk the same day and got a reply back on 28/04/2017 stating:

Not clearly happy with their reply knowing that the passport office has already told me to get in touch with the Home Office as they don't have any details on their system regarding my daughter's passport application (ofcourse because the Home Office has not yet deducted her passport fee and only MN1 fee has been deducted), I decided to email both

Hello,
I would be grateful if you can please look into the following matter on an urgent basis.
I applied for my (2) children’s MN1 and passport application through Hull City Council (NCS) on 9th March and both the applicant’s MN1 fees was deducted on 14th March but only one child’s passport fee was deducted on 18th March.
I have double checked with my bank and no payments have been declined.
Subsequently, on 26th April I called the passport office and they have informed that only my son’s passport fee has been deducted and they have been unable to find any records for my daughter’s passport application.
I have been asked by the Passport office to contact the Home Office in this regard as the application for MN1+Passport is with the Home Office and the passport office will not have any details about my daughter's application until the fee is deducted.
The details of my daughter are as follows:
Name: XXXX (DOB: XXXX Daughter)
Case reference number: XXXX
Home office reference: XXXX
Passport tracking code: XXXX (as given by NCS)
I will be happy if contacted with the details of my query on:

To add, I have already posted 3 letters (with a gap of 3 days each) to the Liverpool office also with my query in last 2 weeks.

I have had a reply at least now to my numerous posted letters/emails.
Hoping they will look into my daughter's case now and deduct the passport fee.
