Hi everyone ...............

I came here as a student by student visa in July 2010. I applied for the permission to get married in December 2010 using COA application form after I got the permission there was a guide showing all the steps that what I need to follow
my wife is European she has been here since 2002. She has her uk residence documentation for a national of an EEA state( the card got it in 2005) . We got married in April 2011 and applied for the Visa in May 2011, I used the FLR (M) form and I got the residence permit card in June 2011 , leave to remain spouse for 2 years.
After 2 years in May 2012 I applied for ILR using SET(M) , applied as the partner of a person settled in the UK so in July 2012 I got ILR for 10 years
My Q is Can I apply for British citizenship ( My wife is not BC) ?

Not until you complete 5 years in the UK or until your wife becomes British first.

how they will count the 5 years since i came in 2010 or since i hold the ILR??

Five years is before the date of your application. So suppose you apply in July 2015, then you must be physically present in UK in July 2010.
Being British is a state of mind.
