Visa validity and duration of atay

I have a 6 month family visitor visa to visit my grandmother, I am a south african national with Cypriot residency. I've decided to become a British citizen as my father is one and travel around Europe would be alot easier etc.
I have two questions I'm hoping this community can help with.
my visa will expire before the 3 month minium waiting time that home office says for citizenship , will they reject my application or will they give me a waver form on my visa or will they ask me to extend my visa?
Also , I've been in the uk since January , I have not traveled to other countries , will the minium 3 months stay be accounted into this time even though I haven't submitted the application
any help appreciated

Tell us more about your father.
How and when was he a British citizen?
Was your father married to your mother?

My father is born an English national to 2 English parents.
my parents were never married.
I know the whole thing is confused by the fact my parents were never married ,and my mother is south african
