Yes because she is no longer dependent on you once she has ILR. Each person applying for citizenship has to meet the requirements themselves, there is no 'dependent' application.
2) Since I have received Tier 1 general initially on 6th May 2010 and got ILR on 8th April, will i be eligible to apply for naturalization on 6th May 2016? You can apply 12 months after getting ILR or anytime after the 12 month period on ILR. You have to have 5 years residence including 12 months on ILR for citizenship.

Should i apply for naturalization in June 2016 for myself and my wife at the same time? It is your choice when you apply. There is no advantage to applying together as each person has to meet the requirements and complete their own form and pay the fee. There is no 'joint' application discount or advantage anymore.
