How did you become a British citizen?

Were you married to the mother of your daughter at the time of her birth? If not, was she married to anybody else?
If you were married to the mother of your daughter at the time of her birth, the documents needed are
a) Your Naturalisation certificate
b) The certificate of your marriage to the mother of your daughter
c) Your daughter's birth certificate listing you as the father
If not married to the mother of your daughter at the time of birth, when was your daughter born? If after 10th September 2015, you will need a DNA test certificate stating that you are the biological father of your daughter.
There may be issues if the mother was married to somebody else at the time of birth of your daughter.

You can try doing both, but it depends on which set of documents is more difficult to obtain. It may need to be your wife who should submit the passport application on behalf of your daughter.
