He does not need a visa to stay as long as he remains in the UK. He can be registered as BC when you are granted ILR.Lastly, can I not apply anything for my son who is just 2 years old and apply for his british passport once I receive my ILR? A point to mention is that my son already holds an extension visa which is expiring in Jan 2018 with me

A UK born child no. But it is different departments that deal with ILR and Citizenship. You cannot apply for them at the same time and you cannot apply for citizenship in person for a same day decision. If you want to travel with him outside the UK before he is registered, he needs to have PBS dependant visa to enter back just like your wife.
