There is no designated declaration but it's probably worth writing out a simple declaration letter providing a brief description of how you came to obtain the funds and including that with the supporting documents for the application. The specified evidence for using cash savings includes "A declaration by the account holder(s) of the source(s) of the cash savings" but not description of what specific form this should take.
You don't specifically have to provide call and message logs and this tends to be more for those who don't live together to prove a genuine and subsisting relationship (which is a requirement). In addition to photos together you could also provide evidence of living together (tenancy agreement, bills, etc.), evidence of joint finances (bank accounts, etc.), hotel/flight bookings from trips together, and/or a selection of regular messages.

We have a son and I have passed him a BC by descent as well as his first British passport. As far as I understand my son should not be counted as "dependant" because he is not a non-British child.
We have no joint account, we simply pay the bills without asking when I or my wife see the bills, including my son's expense. We also have no bills (not even mortgage letter) showing both of our names, it should keep us away from the hassle of "joint responsibility".

(i) When being asked "Does anyone rely on you (my wife, the applicant) for financial support? Include both those travelling with you and those who are not.", shall I input my son's details here?

I think you have made this much more difficult for yourself than it could have been. Unfortunately I haven't applied under the cash savings category so am not sure exactly the wording of the questions asked as they relate to specific accounts or the savings balance overall, but it's generally best to answer them as accurately as possible. A cover letter explaining that the funds were moved between 2 accounts under your control would probably be helpful in showing that you consistently held the required amount.
