The 90 days in 12 months applys to an application for British Nationality, not for ILR within the 2 year probationary period.

I dont think it stipulates any time limit for ILR. I am sure that if you spend most of your time abroad within that 2 year period , you might have to apply for FLR (Further leave to Remain) to complete the 2 year period.

I would say that an absence of a total of 3 months in the 24 months period will make no difference to your application.

You must also rember that you cant live outside the UK for more than 2 yrs if you dont have ILR, otherwiswe you will have to reapply fresh for an EC visa again
