Wrong CoS route

Hello everyone here,
I'm here asking for some advice on the CoS.
I'm currently holding graduate visa and I would like to change to skilled work visa.
However, my company has assigned me a CoS in a wrong route (changes of employment instead of switching immigration categories). Both of them are isc liable, but they are different route. Will there be any problem with that for me to apply my visa?
