In the fee waiver application, under the "Basis of request", the question was as below:
In which category will you be applying for Immigration or Nationality application?
And we chose below option:
as a partner, parent or dependant child based on your family life or private life in the UK, under the 10 year route
So they likely gave you the fee waiver to extend the person's leave to remain on an FLR(FP) route, not for ILR.
As mentioned above, you need to pay the full fees for ILR. Fee waivers don't apply for ILR applications (or naturalisation or citizenship registration applications either). They apply for human-rights based applications only (so don't apply for people on FLR(M)/spousal visa routes either), and only to extend the limited leave that they have.
If you are short of money right now, use the fee waiver to apply for an FLR(FP) extension right now and then, when you have saved up for the ILR application, make an ILR(LR) application.
