Baby born after ILR granted

My hubby and I were granted ILR 2 weeks after our son was born. We were told by the home office he doesn't qualify for citizenship so we applied for his South African passport.

How do we go about adding him as my dependant on my ILR and will we have to pay AGAIN??

Presume you mean "baby born before ILR granted".

You can register him as a British citizen under section 1(3) of the British Nationality Act.

He doesn't need ILR for this kind of registration, but you'd have to assess the risk in case you needed to travel urgently with him before he has a British passport.
