Firstly, may I congratulate on obtaining the ILR in the first place... I remember reading a PM from you recently dated AGES ago :))) How did you go about your days-out-of-the-country issue? Followed my 2 passport approach? :))
This should not be a massive problem, as you would have the same date of birth, which is extremely important and nationality.
This is simply another first name you are/were known by. When did you get your ID card? If you got it AFTER you have obtained your current passport, or ILR, then it is understandable that you could change your name at any time. As on every application form they ask if you are also known by other names, and by the time of your ILR application you didn't have the ID card, you could state that you gave your answer to the best of your knowledge. Simply write a letter to the HO, stating your ILR ref. no, enclosing your Paki ID and notifying them of your additional name by which you are known. So they wouldn't be surprised.
I personally think you are overreacting. If your ID was issued before your ILR, they might ask some questions, but still, I doubt they would make a big deal out of it. At the end of the day, it is YOU on both docs.
All the above is my own conclusions. I wouldn't panic much.

NB: By the way I am on ILR and on all my documents here in UK my name appears without "Syed" apart from my ACCA membership certifivcate which shows "Syed Ali R. Bokhari" - I have send the orignal membership certificate for visa application
