I got the WP since 2005 and switched to Tier 1 (General) on Sept 2009.

I didn’t apply ILR last year because there are some complications:

I was working aboard for a British company from Sept 2005 till Aug 2006. At that time I have received salary and paid tax just like I work in the UK.
But I am not sure if the absences will cause any trouble for the ILR application.

Can I apply ILR now or I should wait for few more months?

Since the absence you refer to was work related and at that time you were a WP holder, BD (work permit - continous period) Nigeria [2010] UKUT 418 (IAC) (21 October 2010) may be relevant in your case.
