What does reference number mean?

Once FLR(HSMP) or Initial HSMP is submitted, usually one receives an acknowledgement and reference number. In my case, I did not receive an acknowledgement, but when I requested through Email, I received my reference number. What does a reference number mean? Does it mean that payment has been cleared, and a valid application has been made?

Do all the candidates (FLR(HSMP) or Initial HSMP) receive acknowledgement and reference number for their applications?

For those who are applying for FLR, and if the current leave is expiring soon, it is necessary to have a proof that a valid application for FLR has been made, for continuing to stay until the decision on FLR application is provided by HO.

Well man once ur payment is cleared they assign a reference number for ur case, so by using this reference number one can track his case's status. Also if u have any conversation with HO ,one need to mention his reference number.
Well HO recommends that one should file the FLR before enough time so that his case can be finished b4 his /her Initial HSMP got expired. Anyways its seems its taking not much time for FLR or Initial HSMP. They finalizing the cases in 2-3 days once a reference number is assigned to ur case.
