At the time (mind you this was back in 2009), it involved sending a complaint form to
NWCSU@homeoffice.gsi.gov.uk. I don't think this email is still enabled, though. I guess today such complaint would be sent to
UKBACustomerComplaints@homeoffice.gsi.gov.uk. I'd also send a hard copy by signed for mail to:

Lunar House
Wellesley Road
Croydon
CR9 2BY
I know this is not helping much, since people have already tried using this method. The complaint was about the delay. My EEA2 application was 7 months old when I've complained about it. Got a reply from the complaints department one day after the complaint and a letter from the caseworker about a week after that.
