you won't get a refund unless the application itself is considered invalid - which it wouldn't be purely due to the COS number.
What exactly have they said about why the number is 'invalid'

What is a 'coy'?
i don't understand. Has your employer actually allocated you an individual COS?
What does the reference letter contain?

Does it include your individual cos number? Did you put the information from the letter in your tier 2 application form?

They have to give you a cos- they might give you the information in the form of a letter or a statement but they must have issued a cos otherwise your application fails. So the visa letter doesn't include a cos reference number? It seems odd that an employer on the list of sponsors wouldn't know this very basic thing.

Are you sure that the letter they have given you isn't your cos.
What information does it contain?

you are required to have a COS in order to score the necessary points - so if it is the case that you don't have one, they are not being awkward, they are considering your case in accordance with the rules.
I don't understand what you mean by a 'normal reference number'

no it is not. it is just at the top of the letter like a normal letter, written OUR REF.

Then your application will be refused. If they are a tier 2 sponsor they should know that they cannot sponsor a worker without issuing a cos. Would suggest you seek legal advice.
