flr(hro)refused after it was switched to flr (fp)

hi,
please help if possible.

me and my wife applied flr (hro) in april 2018, fees was deducted and both submitted bio metrics,

while application was pending, i switched my flr (hro) to Set (LR) based on 10 years long residency in august 2018,

HO sent letter saying' my wife can't be included in my application and her current application (flr(HRO)) will not be considered and she will have to make separate application.'

so she applied for flr (FP) in September 2018, i received a refund of one application fees for my flr (HRO) application.

in November 2018 HO asked for additional documents proving my wife lived with my 2 daughters, all relevant documents were submitted in within 14 days.

on 14th January 2019 HO deducted fees for flr (fp)

strangely HO send refusal letter dated 17th January2019 for Flr (HRO) application done in april 2018 with right of appeal.

please advise what could be best course of action?
any help/advise will be highly appreciated.
