Your question and circumstance isn't really clear or what visa category exactly she holds.1. In which regard she received that long visa ?
She can apply after your ILR is granted if you are successful.2. Does she needs to apply for FLR(M) same time with me or as soon as i get my ILR ?
No she cannot. If you apply for ILR based on long residence, your spouse must switch to FLR(M) and meet the English and financial requirements. Her ILR clock will be reset to zero for ILR based on 5 years residence.3. Can she stay on the same visa and apply for ILR after 5 years ?

As you have explained I can process her application of FLR(M) as soon as i am granted ILR.
I have some more questions regarding financial requirement.
She started her job in January. She was in salaried contract. She have done full time since then and earning above £1900 (Gross Income) every month. However just for the month of August she was part time as she had to give some exams that month. Even going part-time she have managed to earn £1689. From September she is back again in full time contract. This all time she is with the same employer NHS.
My question is:
1. Is her earning meets the financial requirement ?
2. Do we need to show the all the contract letter given by employer ?
3. If it meets the financial requirement, do her spouse still need to show the income ?
4. Can the bank statement be just on her name ?
