Invalid form returned..PLS HELP/ADVICE!!!

Dear All,
I have just joined this forum.
I and my family have just got my hsmp switching(extension) to tier1 application and passports returned yesterday saying its invalid bcos i omitted ticking some questions.
Now our visa expired 2wks ago while d application was with HO. Application was posted 6 wks b4 visa expiry.
???
1. Anyone, seniors, solicitors etc had similar invalid problem with visa expired b4 it was returned and how did u go about it?(ie outcome)
2. Can I just correct the mistakes and resend d application or do we fill all new application?
3. Are we classified as overstayers?

The letter from HO said by not filling mandatory sections made d application invalid. My fees will be returned in 28 days. The submission of corrected application form (though not guarantedd will be successful) will be treated in line with stated/existing rules, laws etc
