That could be indeed the problem though the information on the embassy's web page does not seem to exclude their own citizens. It may be worthwhile for the spouse to try to contact the Slovakian Ministry of Interior. What 86ti said is true. Althought as a bolivian citizen you need a visa for Slovakia (because Slovakia is in the Schengen Area), you also have the right of free movement because you are travelling with your wife.
